After I logged back in, I went to check again to see if the issue had been fixed, and now Real-Time Protection and Tamper protection have been disabled and greyed out too. Assuming it was a glitch, I just restarted my computer. I then changed local policy to "not configured" and the "Choose how updates are installed" is no longer greyed out! I can click on it and the drop down box offers "automatic" and "notify to schedule restart". Real-Time Protection was still working so I was able to toggle it.

So basically I can control how the updates are installed from the group policy but not from advanced options where they stay greyed out.
